False equivalence...

Kim Davis denied people their legal rights illegally. She was not allowing people to so something that was legal.

That is completely different from not prosecuting a criminal act. You are not infringing on the rights of a law abiding person by not prosecuting someone. Think of it like a cop who pulls over someone for speeding. That person broke the law, but sometimes the cop chooses not to write a ticket, and lets the person off with a warning in hopes that the person won't repeat the offense. Cops shouldn't be forced to punish every person for every law that is broken. Otherwise, speeding and jaywalk crimes would skyrocket.

A better example would be someone in government not giving the KKK/Westboro Baptist Church the right to a peaceful protest because that governmental employee doesn't believe in those groups' beliefs. In that instance, yes, the person should be punished. You can't deny people their constitutional rights, no matter how much you disagree with them.
