What became the sectarian strife was set in motion even before.

Cromwell's time. During the reign of Henry VIII the attempts to colonize Ireland began. This was during the time of the Reformation and England wanted a less Catholic regime in Ireland. Approximately 100 years later (early 17th Century) the crown took by force 6 counties in the north of Ireland and established a "plantation" of Protestant Englishmen and Scots (later to be known here as Scots-Irish).

The "troubles" in Ulster has always been a function of English hegemony over Ireland, going back to the time that England was recognizable as a national entity, long before Henry VIII or Cromwell.
